Bio-IT World Launches People's Choice Award

April 16, 2015 | With the countdown on to the 2015 Bio-IT World Conference & Expo, we are thrilled to announce the first Bio-IT World People’s Choice award as part of the Best of Show program.

The Best of Show Awards offers exhibitors at the Bio-IT World Conference and Expo an opportunity to showcase their new products. A team of expert judges views entries on site and chooses winners in four categories based on the product’s technical merit, functionality, innovation, and in-person presentations.

This year, for the first time, we are opening up the program to public voting as well. All of the Best of Show entries will be eligible for the People’s Choice Award. Voting will open at 5:00 pm ET on Tuesday, April 21, and will remain open until 1:00 pm ET on Wednesday, April 22.

The four awards named by the judges and the People’s Choice Award will be announced at a live event on the Bio-IT World Expo floor at 5:30 pm on Wednesday, April 22.

GenomePilot is a client/server application that enables any researcher to define and execute complex NGS analysis processes using an intuitive, browser-based interface. All tools, data, and processes are organized and accessible through intelligent tiles that can be enabled or disabled by simply pointing and clicking. Context-sensitive prompts help users select parameters appropriate to different processes or actions.

The application includes several preconfigured processes that can be executed on either FASTQ or BAM input files: quality control, alignment, single-sample analysis (exome, whole genome or gene panel), tumor/normal and tumor/unmatched normal cancer studies. A wide-ranging collection of best-in-class tools are included covering all aspects of NGS analysis: quality assessment (e.g., FastQC), alignment (e.g., BWA), sample preparation (e.g., GATK BQSR), variant discovery (e.g., GATK Haplotype Caller, MuTect, SomaticSniper, Pindel), and variant annotation (using multiple datasources such as 1000 Genomes, ClinVar, dbSNP). eaglecore addresses the problems caused by a lack of information stewardship by providing a central hub and catalogue structure from which to manage and monitor all experimental data and metadata across an entire global organization.

Data can be uploaded or referenced from existing systems or the cloud (e.g. AWS). Following curation, this federated information can be shared in a structured and controlled way and this approach is generally applicable across any experimental data type such as genomics assays.

The eaglecore model has been designed with the researcher in mind; it is based on the Investigation / Study / Assay (ISA) framework. At the top level are investigations (project contexts), these contain studies (units of research), and these in turn contain assays (analytical measurements). The raw or processed data is associated to assays, either as attached or linked files. Ontology support gives data consistency, and aids the simple but powerful search in returning the correct results quickly and accurately.

To increase access further, metadata and data can exported to third party programs for further analysis via the restful API and also securely shared with colleagues and external collaborators.

Cohorts of patients can be stratified and compared at the molecular and clinical level, in order to discover biomarkers, evaluate patient’s response to therapies and inform recruitment of patients for clinical trials. Analysis of individual genomic markers is enabled through a specialized computational engine that correlates clinical and molecular data across all relevant data sources. Users are provided with real-time on-the-fly reports of the most statistically significant biomarkers based on clinical and molecular criteria. Clinical outcomes, such as Kaplan-Meyer statistics, are likewise calculated in real time based on user-selected criteria. An encyclopedia of cancer cell line drug response lets users identify molecular biomarkers or signatures in patients that may indicate sensitivity or resistance to therapies.

NextBio Clinical also provides an extensively curated, comprehensive collection of public patient molecular and clinical data. The flagship product from Lab7 Systems is the Enterprise Sequencing Platform (ESP), a horizontally-integrated comprehensive software solution to manage NGS laboratories. Liaison Healthcare Informatics (Booth 248)
Product Name: Liaison Alloy Health: Registry version 1.1

The Liaison Alloy Health: Registries are pre-built or custom applications that utilize an expandable medical ontology to collect and store data in a cloud-hosted database in relevant and meaningful ways. In addition, the registries come with a suite of tools designed to allow users to build or modify data collection forms, load existing datasets, perform ad-hoc queries, and create meaningful graphics.

Forms are built using “ontology concepts.” Each concept in the ontology (i.e. patient first name or dosage of acetaminophen) contains metadata that keeps different datapoints related in the correct way (“this dosage of acetaminophen is for Larry”). When data is entered into a form it is handed to the Data Access Layer (DAL), which uses this metadata to generate the SQL necessary to properly store the data. The querying tool provides a drag-and-drop interface for quickly querying data that leverages the power of the DAL, allowing users to ask the questions that they want without having to write SQL of their own. Once the data is loaded and stored accurately it will be passed to the visualize tool where it can be utilized to display data in meaningful ways that can uncover unseen patterns and improve ability for communicating progress or areas of improvement.

Linguamatics (Booth 356)

Regardless of the type of data, entities are identified and auto-classified based on advanced inference from within the system’s reasoner. Data is persisted within a scalable graph store. The reasoner enhances raw data using Object Logic – which is far superior to the description logics seen in most semantic systems. Data is intelligently threaded across models to provide scalability. VIA Views provides flexible and highly extensible user interfaces (UIs) automatically created directly from the underlying semantic models, giving the user seamless connectivity thereby improving data sharing and collaboration.
